Dunno. I've asked the same question too, and only got the answer than the UE are the 'bad guys' and the initiative are the 'good guys'. Though honestly, I'm not really sure how much I buy that.

I'd say it depends on what you consider the "right side." I consider it the right side because everything I've read up on the UE makes it sound like ... well, everything gone wrong. The Initiative seems like they could use some help, but I guess we're just beacons for that.
